Is the .cgi running as you? Otherwise, it wouldn't get the Pygments (nor 
would it get the Mercurial you installed from your homedir, I guess).

I'm not sure that extensions enabled in .hg/hgrc work in hgweb. Maybe 
you could try enabling it in the global /etc/mercurial/hgrc?
