In 1.8+, the track.current option does nothing (defaults to true and cannot be disabled). But that option doesn't deal with _syncing_ of bookmarks between repos anyway. The way to use bookmarks in a non-syncing way is... not to use the same bookmarks on either side. The simplest way to do this is to prefix the bookmark name with your username.

(As an aside, there will be a way in 1.9 to deactivate the current bookmark, and to create a bookmark without making it current.)
